Yes! Exactly! And note his "Kate has been taken care of" statement at the beginning of the ep. And the hints that there are more depths to his character than we've been shown so far. And how is it that Peter knew how to find her to 'set up a meeting' in the first place?
And why didn't Neal question that?
And yet I found his behavior in the ep consistent with what we've been shown about his character so far. His significant glances at Neal had me worried he was going to tip their hand to the bad guys though!
I was a teensy bit disappointed at first--it felt like they wrapped that cliffhanger up too neatly, but then I began to think about it some more. I don't think Peter told Neal(or us)the whole story.
How'd he know where to find Kate? How can Fowler have a hold over Kate and yet she can come and go as she pleases--even carry a gun? Kate's little teasing appearances have all the earmarks of an elaborate con.
I think the writers might even be lulling us a bit into a sense of false security on purpose because the explanations were all just a little too neat. And while Peter might consider Neal a friend, I doubt seriously he's ready to admit that to himself, let alone anyone else. So yeah, there's something still not right here. And yet I'm convinced that whatever Peter is up to, he really does have Neal's back.
I don't doubt for a second that Peter knows more than he's telling Neal. I really need him to be the good guy though... I don't think I'll be able to watch any more if it turns out he's not.
There's definitely some kind of con going on here! I just wonder where it is.

I love that Elizabeth is in on any discussions though--and that Neal talks to her too.
In fact, the writing on this show has been so consistently good (IMHO) that I think we haven't heard the whole story on Peter's visit with Kate. It was just too anti-climatic as written. I was discussing this last night we D and if it had been The Mentalist, I would have just written it off as sloppy follow-through, you know?
I'm convinced Peter has Neal's best interests at heart, but I think that *he* thinks that Kate is not part of that picture. And he's right! This! Kate's not some helpless victim and she most definitely has an agenda of her own. Working with Fowler to get that mysterious music box?
I love Elizabeth period! But especially that she's in on everything, and how much she and Peter love each other.
In fact, I like this Show enough that it has gained a capital S in my book, something only SGA and Supernatural has managed so far :)
